The Skin SOP creates the skin based on the order of the primitives. You can see this by turning on the "Primitive numbers" in the viewer's right-hand toolbar. An easy way to fix your file is to insert a Sort SOP before your Skin and in the Primitives tab, sort by z.

And it skins them in the order that you enter the primitive numbers into the group field. So the easiest way to skin something these days is to add the skin sop in the viewport and select the primitives in the order you want them skinned.
